It may not survive. That's OK. I have other, smaller seedlings.
I tried to prune off the slightly ragged base, but I think I caused more harm than good.

It's planted in the location where the dead madrone was. The madrone never took off, I left it in the ground but it has been a dead stick all year.

You lost most of the roots. But I think it got a fairly a good chance to survive. I'm looking forward for mine to germinate. My source of gingko nut seems to disappearing. Looks like someone else knows that its edible and have harvest the rest of the nuts. I have a batch that was washed and drying outside in the yard overnight which didn't make it till sun rise. Something ate the nuts. While the smelly unwashed nuts was untouched. Maybe its the same creature that ate my figs. Sometimes, you just can't win it all.

The contrast in the photo is bad. But you are right I did lose most of the roots. I'm wondering if I should just dig it up and throw it away, and plant one of the smaller ones that I can get a more intact root mass. The benefit of the slightly larger size is probably minimal since there is so little root.
